Tiago Ribeiro opened the scoring in the 36th minute and Vinícius added the second in the 60th.
The three points lift Santa Clara to fourth place with 21 points, the same total as third-placed Sporting.
For Marítimo, the team of Mitchell van der Gaag, the result was a seventh defeat in this season's league campaign. They sit 14th with 8 points.
